If your qPCR volume is large, I recommend directly purchasing a ready-to-use qPCR master mix containing dUTP/UNG. The manufacturer has already optimized the dUTP ratio, UNG concentration, and buffer, resulting in better batch-to-batch consistency. Although preparing dNTP/dUTP separately offers flexibility, you need to add UNG yourself and re-optimize Mg2+ and the program, making it suitable for experienced users. If you previously used regular dNTPs with SYBR, switching to dUTP may cause slight changes in the melting curve and Ct values. It is recommended to first perform standard curve and NTC parallel tests. If you choose to prepare it separately, purchase nuclease-free, endotoxin-free 100 mM dATP/dCTP/dGTP and dUTP working solutions, aliquot them into single-use portions to avoid contamination and degradation. The reagent preparation area must be clean.

The core of switching to the dUTP anti pollution system is to allow dUTP to replace the original dTTP in amplification, resulting in products containing dU. Subsequently, the contaminated template containing dU can be digested with UNG enzyme. If you make it yourself, do not continue to use regular dNTPs (including dTTP), otherwise the anti pollution effect of dUTP will be compromised; A combination of dATP, dCTP, dGTP, and dUTP should be used. If buying 10 mM dNTPs, it usually refers to three types of dATP/dCTP/dGTP or four types containing dTTP, and it needs to be confirmed whether they contain dTTP. The final concentration can generally be 0.2 mM for each dNTP, with dUTP available at 0.2-0.4 mM, which can be slightly optimized based on the enzyme and system. UNG enzyme requires additional addition and a digestion step at 50 ℃ for 2-5 minutes, which cannot be omitted.

In terms of product selection, I usually look for dNTP/dUTP combinations that clearly state 'qPCR grade', 'no DNase/RNase', and 'no endotoxin'. Both domestic and imported products have cash payment, and those with shorter delivery times can be shipped within 1-3 days, while imported packaging may take slightly longer. If using 10 mM dNTPs and dUTP, pay attention to whether they have been prepared into a working solution that can be added, or whether 100 mM mother liquor needs to be diluted by oneself. It is recommended to purchase small packages for verification first, to confirm that there is no template for comparing NTC without peak or Ct with obvious backward shift, and the standard curve efficiency is within the range of 90% -110% before batch production. Ask if there are any residual dTTP. Some products may be labeled as' dNTP mix with dUTP 'but still contain a small amount of dTTP, which may affect the anti contamination effect of qPCR.

After switching to the dUTP system, it is recommended to first run several rounds of no-template controls: add UNG to the system, incubate at 50°C for 2-5 min, then inactivate UNG at 95°C. Observe whether the NTC Ct values shift significantly later or fail to amplify. If the NTC still shows amplification, first check the primers, water, pipette tip partitioning, and pipetting habits; do not rely solely on dUTP/UNG. Also note that dUTP cannot fully protect against high-concentration aerosols; laboratory partitioning and regular cleaning are equally important. For target gene qPCR, after switching to dUTP, it is recommended to redo the standard curve to confirm sensitivity and linearity. If an overall Ct shift later is observed, the dUTP concentration or UNG treatment time can be fine-tuned; there is no need to immediately reject the system.
