For isotype controls, it is best to use the same brand, same fluorochrome, same isotype subclass, and same concentration, because the fluorochrome-to-protein (F/P) ratio and buffer formulations differ among brands, which can lead to substantially different background levels. This is especially true for intracellular staining such as Foxp3, where nonspecific binding is amplified after fixation and permeabilization, and a mismatched isotype can easily mislead gating. However, this is not a mandatory requirement. If an isotype control from the same brand is truly unavailable, at minimum ensure the same fluorochrome, same isotype subclass, and consistent staining concentration, and first run a batch of normal samples in your own system to assess the background.

The extent to which isotype controls from different brands affect the results depends on the marker you use for gating: for surface markers with continuous expression such as CD25, differences in isotype background may be more pronounced; for intracellular Foxp3, the reference value of isotype controls is limited because fixation and permeabilization can alter nonspecific binding, and FMO or fluorescence-minus-one controls are more recommended. If the budget is limited, you do not need to pair every antibody with an isotype control from the same brand; first set up the FMO tubes properly, which in many cases is more practical than isotype controls.

With a budget of 3,000 RMB for Treg work, it is recommended to prioritize the core antibodies for CD25 and Foxp3, especially using stable fluorophores such as APC or PE for Foxp3; do not stock up on isotype controls right away—first check whether the kit or supplier offers complimentary trial samples. Before purchasing, ask the distributor about small-pack or trial sizes; some clones come in 25 test formats. If isotype controls must be included, one isotype matched to Foxp3 in the same brand and fluorophore is sufficient, and the CD25 isotype can initially be replaced with FMO. Specific prices require a quote, but do not spend the bulk of the budget on isotype controls.
