Using mouse-derived primary antibodies to stain mouse tissue can indeed easily mistake endogenous mouse IgG for signal, especially around blood vessels, in the meninges, and in damaged areas. You can first use Fab fragment anti-mouse IgG or a commercial mouse on mouse blocking reagent after blocking and before primary antibody incubation. If the target protein abundance is not low, it is more recommended to change both primary antibodies to directly fluorescently labeled primary antibodies, skipping the secondary antibody, which can significantly reduce endogenous IgG interference. For indirect labeling protocols, you can also choose different species sources, such as rabbit-derived primary antibodies and chicken/goat-derived primary antibodies, to avoid direct contact of mouse-derived primary antibodies with mouse tissue.

Validate dual-staining specificity by performing at least single-stain controls, primary antibody replacement controls, isotype controls, and secondary antibody-only controls. In the single-stain controls, if the mouse-derived secondary antibody itself stains endogenous IgG, it indicates insufficient blocking; if nonspecific staining also appears in the rabbit-derived channel, there may be problems with antigen retrieval/blocking conditions. Do not directly mix the dual stains according to the instructions; first adjust each target's single stain until the signal/background is satisfactory, then combine them. Also check laser and filter compatibility to avoid cross-talk between the two fluorophores.

The lead time for imported cross-adsorbed secondary antibodies and Alexa Fluor-conjugated secondary antibodies from Shanghai distributors is generally 1-3 weeks, such as UNIV, Dakewe, Life local channels, etc. When ordering, request a COA to confirm cross-adsorption and F/P ratio, especially for domestic polyclonal secondary antibodies, as there may be batch-to-batch variation. When purchasing directly labeled primary antibodies, ask clearly whether the fluorescent label is suitable for your microscope. After arrival, perform a small-sample test first, and do not use up all critical sections before the full batch experiment.

If rabbit-derived and mouse-derived primary antibodies must be used, prioritize selecting mouse monoclonal antibodies with a clearly defined subtype such as IgG1 or IgG2a, and then use a cross-adsorbed secondary antibody that recognizes only that subtype, rather than a broad-spectrum anti-mouse IgG; however, endogenous IgG also contains various subtypes, so this still cannot fully solve the problem. It is recommended to use rabbit monoclonal antibodies for both targets, with one directly labeled and the other using a different fluorescent secondary antibody, or to use one rabbit-derived and one chicken-derived/goat-derived antibody to reduce cross-reactivity at the source.

Secondary antibodies must be cross-adsorption validated; the packaging or COA will state cross-adsorbed against mouse/rabbit/rat, etc. Recommended suppliers: Jackson ImmunoResearch, Invitrogen, Abcam, Merck. For fluorescence pairing, brain tissue autofluorescence is strong in the 488 green channel, so weakly expressed proteins should be assigned to Alexa 594 or 647, and strongly expressed proteins to 488. Secondary antibody concentrations should also be titrated in a gradient; only after single-label validation confirms no bleed-through should double staining be added.
